Biohazard

Video
Project / product name: Biohazard
Team leader: Michal Šimon
Challenge: 1. Icebreaker AZ23
Problem: Pathologist is limited to a single biopsy dataset and repeat the work of their colleagues. Limited data access leads to missed opportunities for better treatments and directly impacts people lives.
Solution: Upload biopsy results Unify biopsy formats across different software Annotate reports View relevant past gene variants that were already annotated by someone else. Enrich biopsy with past annotations and 3rd party datasets
Impact: Saving pathologist time when analysing each report but more importantly, giving pathologists across the republic (or even world) to share up to date analyses and conclusions, helping to discover treatments and saving lives.
Feasibility & financials: Solution built on top of AWS leveraging their scalability to hundreds of terabytes Security is our high-priority - we can integrate with existing system (SAML) Cost efficient - $0.028 per 1000 biopsies processed Coverage for multiple laboratories
What is new about your solution?: Ready to be implemented almost immediately with the underlying data lake bringing access to these data to the fingertips for doctors. Fully Encrypted at rest and in transit and already partially HIPPA compliant Ready for integration of existing authentication systems for single sign on as well as setting up access policy between different roles (admin vs viewer)
What you have built at the hackathon - text explanation + code (e.g. GitHub link): Authentication and authorization Excel parser with validation on columns Frontend app for annotating biopsy reports Appsync backend to persist annotations Archive data late to share annotated biopsy reports Showing relevant annotated reports and liking it with current report Used and linked together about 35 resources on AWS https://github.com/biohazard-hackathon
What you had before the hackathon, please mention open source as well: We had multiple projects built from the past from which we could be inspired to get configuration or setting up aws resources but the mapping of all the resources, frontend and backend was all built here during the hackathon
What comes next and what you wish to achieve: We are hoping to continue with this project ideally as part of the incubator *caelestinus. We hope to be able to work closely with both astra zeneca as well as the doctors to truly match our solution to their needs. We see the power mainly in the sharing of data across laboratories in czech republic with potential to reach across the globe.
